They want the [remaining partition of the 12 hour] crowd, and they're not really gonna get it on separate date. I would imagine there being numerous additional personnel and equipment costs anyway if they were to run it separately
Remember that originally ACO wanted to run the 12 hours integrated with IMSA again just as in 2011 & 2012, but Daytona Beach refused because they wanted to keep their precious DPis on top. This is the second best compromise, what you suggest would be third best only...
As for Fuji, Toyota owns the track so they can do whatever they want to accommodate their star driver... and obviously ACO and FIA aren't gonna say no to that
